Amameria Espresso (they make Gibraltar coffee), Mojo (they make flat whites), and maybe Espresso Factory - good quality and rather cheap coffee because it is in Sendagi. The last one is a great combination with strolling in Yanaka Ginza.

I prefer Doutor's over Starbucks for take-out -- their sandwiches are freshly made, better than Subway and the coffee is solid. But they do usually have a substantial smoking section so I don't stay there much.

I would like to recommend NOA Cafe in Ginza. When I first came there I was surprised with low prices and very delicious coffee. It is the best coffee I've drunk in Japan, really. And the atmosphere is nice, good place to have a lunch with friends.

I like coffee sold at 7-Eleven stores.  It tastes really good!
