Doctors' Cafe (link in Japanese) is a unique non-chain coffee and snack stop near JR Yurakucho Station. Close to the Muji flagship store, this mobile cafe is a relaxing outdoor space to sit down and take a break from the hustle and bustle of the nearby stores and foot traffic. The staff is friendly and the space accommodating, with a few benches to sit and sip great pour-over coffee. The menu is small but serves hot or iced coffee, soup, pizza and desserts including donuts or ice cream. It's open Monday to Saturday from 11 a.m. until 6 p.m.

Thank you Peter! In fact their first day in the new year was the 4th, and they changed their opening times. They start at 11 a.m. now (instead of 8 a.m. as previously).
They have a link on facebook that may indicate open hours.
